(Those of you familiar with 'Tequila Sunrise'--Mel Gibson, Michelle Pfeiffer, Kurt Russell, and Raul Julia--may remember the scene where Raul Julia's character has two walkie-talkies, one for the drug smugglers, and one for the DEA, and if he talks into the wrong one at the wrong time there will be quite a mess! Major D, the skull and crossbones icon has nothing to do with morale, it's a sign that you are lacking in influence rating for that sector and the system is in danger of flipping to another AI. You can get rid of it by raising influence enough (improvements, wonders, techs that give inf boost, inf resource starbases, culture starbases). I think the big G was pulling your leg a little bit. 
Oh, and WTG MC.  I guess the best I can ever hope to hit on that list is 4th now.

It probably depends on your favoured map size. I would say AP is easier on the larger maps due to all the extra trade opportunities, but harder on the smaller maps due to the galaxy being very cramped. Aside from the 2 new races, the only other major change is that some SB modules now cost to build, and culture bombing has been made more realistic.
The big plus from a metaverse point of view, is that AP games score better. I'd definitely say go for it.
Oh, bear in mind it is a beta, so there are bugs!
