It does not make a difference how many times you save but it makes a difference how many times you load.

Each time you load the AI get's an additional diplomacy round, i.e. they change technologies, make peace/war etc. This can help the AI to be significantly faster in the tech tree.

Another problem I have with a reload is the bug that the survey ships don't find the space junk anymore.

Thus I avoid to reload whenever I can.
